Organising your site structure is most important, as a rule
of thumb try to keep all pages no deeper than 2 or 3 folders in. Some prefer to
put all pages in the root (i.e. not in folders) but this can get very confusing
as the site grows and you add more pages.
The theory being that spiders will find pages in the root easier than pages buried
within folders. Create a balance between the two.
Organised folders for your main sections will not cause spiders any problems provided
that your linking structure flows and allows spiders easy access to all your pages.
Linking to deep pages from your index page is a good idea to encourage deep spidering.
Ensure all pages are linked from at least one page, eliminating 'orphan files'
which will not get found by spiders.
